Is there a size limit on the liner or pond size?

No, HDPE lined ponds have no size constraints.

Why do liners have wrinkles?

Most Geomembranes will wrinkle due to thermal expansion and contraction. This is created by the variance in daily temperatures and the amount of liner exposed. Wrinkling can be reduced by using coloured liners other than black.
